Activity emails are summaries of activity inside a space the user is a member of and is subscribed to. Users are set to receive the activity by default for each space. Communifire sends two activity emails, a Daily Digest Email that summarizes the past 24 hours of activity, and a Weekly Digest Email that summarizes the past 7 days of activity.
Activity emails are most useful for people who are not able to log into their computer regularly for updates, either traveling employees or members of a public intranet. It is a way to make sure not to lose out on any activity in topics of interest without having to continuously log back into the intranet for updates.

By clicking Stop Activity Email, activity for this space will be excluded from daily and weekly digest emails.
SendDigestsWithoutEmailNotifyEnabled specifies whether users will receive the daily digest and weekly digest emails when email notifications are turned off in Preferences . See Daily Digest Email and Weekly Digest Email for more digest email settings.
Inactive User Email
The inactive user email is sent to users who haven't engaged on your community after a certain number of weeks.
New User Engagement Email
The new user engagement email is sent to new users who haven't engaged on your community after a certain number of days.
Is there a way to prevent users from disabling the Daily Activity emails in there profile?
You could use CSS overrrides to hide the element on the form.
Are you familiar with Control Panel > System > CSS Overrides?

You could also post "How do I hide the daily activity checkbox in profiles? What CSS do I need to hide it?" in the forums... I bet someone would answer with just the CSS to add.
Is there a way to enable "Get Activity Emails" for specific spaces by default? But let users decide if they want activity emails for other spaces?
Yes. Check out Manage Space > Space Settings > Auto-subscribe new members to daily summary emails.
You can choose space by space which to subscribe new users automatically (default to subscribed) and which to leave.

I'm more curious now, this is checked already but we are being told by some employees that they are not getting that space in their Daily Digest. Would it have something to do with the way we uploaded them into the system?
As a starting point I would have them check to make sure when they go to the space that they have "Stop Activity Email" in the space menu, indicating they should be getting it.
